The away side opened the scoring with a spectacular strike from birthday boy Nikola Trajkovski before Milan Santrac equalized just before the break.
Nik Noveski gave the home side the lead in the 52nd minute, but Ivan Pucoski scored the final goal of the match seven minutes later.
Queanbeyan City FC coach Goran Josifovski was very pleased with the performance, but not so much the result.
"I thought it was a much improved performance," Josifovski said.
"We were back to where we should be in terms of our performance level.
"Unfortunately, the result was not what we wanted, but the White Eagles are a very good team and every time we play them, it is a very competitive game."
Josifovski feels the best from his side is still to be seen.
"We've just had a few players come back from injury, so they're not at their peak, but we are a good side and we have plenty of gears to go," he said.
"I think we're just starting our season to be honest.
"We are still the champions until someone takes it off us, we have to make them earn it."
Heading into next week, "we will recover and make sure we are ready to face the next team".
Queanbeyan City play ANU FC next Sunday from 3pm at the Riverside Stadium.
