Rogers and Thompson, who chose Paint It Black as the track for Tuesday night's technical routine, finished 20th overall with 151.9 points from the qualifying phase of their event.
The Australians were 21.25 points behind 12th-placed Mexicans Nuria Diosdado and Joana Jimenez, who claimed the last spot up for grabs in Wednesday night's medal-deciding contest.
Russia has claimed an early lead in the duet competition at the Tokyo Olympics, where Svetlana Romashina is pursuing a sixth Olympic gold medal that would ratify her status as artistic swimming's GOAT.
Russia (195.01) topped the leaderboard, with Svetlana Romashina on track to secure a record sixth Olympic gold medal that would confirm her status as the sport's GOAT.
Romashina has won gold in every competition - individual, duet and team - she has ever taken part in at the European championships, world championships and Olympics.
Another victory - in either the duet or team event at the Tokyo Games - will ensure she goes past fellow Russians Natalia Ishchenko and Anastasia Davydova, who both won five Olympic gold medals.
Rogers and Thompson return to the pool on Friday, when Australia will be one of 10 nations taking part in the team event.
